Consequently, it is difficult to estimate the relative impact of different aberrations, the order of events, and which gene functions were under selective pressure at the early stage towards cellular immortalization. Here, we have established novel cell cultures derived from Drosophila melanogaster embryos that were sampled at multiple time points over a one-year period. Using short-read DNA sequencing, we show that copy-number gain in preferentially stress-related genes were acquired in a dominant fraction of cells in 300-days old cultures. Furthermore, transposable elements were active in cells of all cultures. Only a few (<1%) SNPs could be followed over time, and these showed no trend to increase or decrease. We conclude that the early cellular responses of a novel culture comprise sequence duplication and transposable element activity. During immortalization, positive selection first occurs on genes that are related to stress response before shifting to genes that are related to growth.", "doi": "10.1016/j.yexcr.2022.113431", "pmid": "36423660", "labels": {"NGI Short read": "Service", "NGI Uppsala (SNP&SEQ Technology Platform)": "Service", "National Genomics Infrastructure": "Service", "Bioinformatics Support for Computational Resources": "Service"}, "xrefs": [{"db": "pii", "key": "S0014-4827(22)00424-4"}], "notes": [], "created": "2022-11-29T09:11:25.498Z", "modified": "2024-01-16T13:48:34.230Z"}, {"entity": "publication", "iuid": "5f02577a971e4e6dac88cd3ce52c6a33", "links": {"self": {"href": "https://publications.scilifelab.se/publication/5f02577a971e4e6dac88cd3ce52c6a33.json"}, "display": {"href": "https://publications.scilifelab.se/publication/5f02577a971e4e6dac88cd3ce52c6a33"}}, "title": "Identification and characterization of distinct cell cycle stages in cardiomyocytes using the FUCCI transgenic system.", "authors": [{"family": "Baniol", "given": "Marion", "initials": "M"}, {"family": "Murganti", "given": "Francesca", "initials": "F"}, {"family": "Smialowska", "given": "Agata", "initials": "A"}, {"family": "Panula", "given": "Joni", "initials": "J"}, {"family": "L\u00e1z\u00e1r", "given": "Enik\u0151", "initials": "E"}, {"family": "Brockman", "given": "Viveka", "initials": "V"}, {"family": "Giatrellis", "given": "Sarantis", "initials": "S"}, {"family": "Derks", "given": "Wouter", "initials": "W"}, {"family": "Bergmann", "given": "Olaf", "initials": "O"}], "type": "journal article", "published": "2021-11-15", "journal": {"title": "Exp. We used a transgenic mouse model based on the fluorescent ubiquitination-based cell cycle indicator (FUCCI) system to isolate and characterize cycling cardiomyocytes at different cell cycle stages at a single-cell resolution. Single-cell transcriptome analysis of cycling and noncycling cardiomyocytes was performed at postnatal days 0 (P0) and 7 (P7). The FUCCI system proved to be efficient for the identification of cycling cardiomyocytes with the highest mitotic activity at birth, followed by a gradual decline in the number of cycling and mitotic cardiomyocytes during the neonatal period. Cardiomyocytes showed premature cell cycle exit at G1/S shortly after birth and delayed G1/S progression during endoreplication at P7. Single-cell RNA-seq confirmed previously described signaling pathways involved in cardiomyocyte proliferation (Erbb2 and Hippo/YAP), and maturation-related transcriptional changes during postnatal development, including the metabolic switch from glycolysis to fatty acid oxidation in cardiomyocytes. Importantly, we generated transcriptional profiles specific to cell division and endoreplication in cardiomyocytes at different developmental stages that may facilitate the identification of genes important for adult cardiomyocyte proliferation and heart regeneration. In conclusion, the FUCCI mouse provides a valuable system to study cardiomyocyte cell cycle activity at single cell resolution that can help to decipher the switch from cardiomyocyte proliferation to endoreplication, and to revert this process to facilitate endogenous repair.", "doi": "10.1016/j.yexcr.2021.112880", "pmid": "34655601", "labels": {"Bioinformatics Support, Infrastructure and Training": "Collaborative", "Bioinformatics Support and Infrastructure": "Collaborative", "Bioinformatics Support for Computational Resources": "Service", "Bioinformatics (NBIS)": "Collaborative"}, "xrefs": [{"db": "pii", "key": "S0014-4827(21)00434-1"}], "notes": [], "created": "2021-12-02T13:58:32.464Z", "modified": "2024-01-16T13:48:38.129Z"}, {"entity": "publication", "iuid": "8c2a6093b4864656bdafe542e02de9f8", "links": {"self": {"href": "https://publications.scilifelab.se/publication/8c2a6093b4864656bdafe542e02de9f8.json"}, "display": {"href": "https://publications.scilifelab.se/publication/8c2a6093b4864656bdafe542e02de9f8"}}, "title": "Notch activation in the mouse mammary luminal lineage leads to ductal hyperplasia and altered partitioning of luminal cell subtypes.", "authors": [{"family": "Phoon", "given": "Yee Peng", "initials": "YP"}, {"family": "Chivukula", "given": "Indira V", "initials": "IV"}, {"family": "Tsoi", "given": "Yat Long", "initials": "YL"}, {"family": "Kanatani", "given": "Shigeaki", "initials": "S"}, {"family": "Uhl\u00e9n", "given": "Per", "initials": "P"}, {"family": "Kuiper", "given": "Raoul", "initials": "R"}, {"family": "Lendahl", "given": "Urban", "initials": "U"}], "type": "journal article", "published": "2020-10-01", "journal": {"title": "Exp. In this study, we express an activated form of Notch1 in the mouse mammary luminal lineage and analyse the consequences for tumour formation and the transcriptomic landscape in the luminal lineage. Simultaneous conditional activation of a Notch1 intracellular domain (Notch1 ICD) and EGFP in the luminal lineage was achieved by removal of a stop cassette by CRE-recombinase expression from the whey acidic protein (WAP) promoter. Mice in which Notch1 ICD was activated in the luminal lineage (WAP-CRE;R26-N1ICD mice) exhibit ductal hyperplasia after lactation with an increase in branching frequency and in the number of side-branch ends in the ductal tree. A subset of the mice developed mammary tumours and the majority of the tumour cells expressed EGFP (as a proxy for Notch1 ICD), indicating that the tumours originate from the Notch1 ICD-expressing cells. Single-cell transcriptome analysis of the EGFP-positive mammary cells identified six subtypes of luminal cells. The same six subtypes were found in control mice (WAP-CRE;R26-tdTomato mice expressing the tdTomato reporter from WAP-CRE-mediated activation), but the proportion of cells in the various subtypes differed between the WAP-CRE;R26-N1ICD and control WAP-CRE;R26-tdTomato mice. In addition to folding, CCT activity includes functions of individual subunits in their monomeric form. For example, when CCT\u03b4 monomer levels are increased in cultured mammalian cells, numerous cell surface protrusions are formed from retraction fibres, indicating that an underlying function for the CCT\u03b4 monomer exists. Here, using a yeast two-hybrid screen we identify the dynactin complex component p150 Glued as a binding partner for CCT\u03b4 and show by siRNA depletion that this interaction is required for the formation of CCT\u03b4-induced cell surface protrusions. Intact microtubules are necessary for the formation of the protrusions, consistent with microtubule minus end transport driving the retraction fibre formation and depletion of either p150Glued or the dynactin complex-associated transmembrane protein dynAP prevents the previously observed localization of GFP-CCT\u03b4 to the plasma membrane. This indicates that PDE3A could serve both as a drug target and a biomarker of sensitivity to PDE3 inhibition. In this report, we explored publicly available mRNA gene expression data to identify cell lines with different PDE3A expression. Cell lines with high PDE3A expression showed marked in vitro sensitivity to PDE inhibitors zardaverine and quazinone, when compared with those having low PDE3A expression. Immunofluorescence and immunohistochemical stainings were in agreement with PDE3A mRNA expression, providing suitable alternatives for biomarker analysis of clinical tissue specimens. Moreover, we here demonstrate that tumor cells from patients with ovarian carcinoma show great variability in PDE3A protein expression and that level of PDE3A expression is correlated with sensitivity to PDE inhibition. Finally, we demonstrate that PDE3A is highly expressed in subsets of patient tumor cell samples from different solid cancer diagnoses and expressed at exceptional levels in gastrointestinal stromal tumor (GIST) specimens. Importantly, vulnerability to PDE3 inhibitors has recently been associated with co-expression of PDE3A and Schlafen family member 12 (SLFN12). Treatment options are limited and the prognosis is poor. WNT-5A, a member of the WNT family of lipoglycoproteins, plays a role in oncogenesis and tumor progression in various cancers, whereas the role of WNT-5A in glioma remains obscure. Based on the role of WNT-5A as an oncogene, its potential to regulate microglia cells and the glioma-promoting capacities of microglia cells, we hypothesize that WNT-5A has a role in regulation of immune functions in glioma. We investigated WNT-5A expression by in silico analysis of the cancer genome atlas (TCGA) transcript profiling of human glioblastoma samples and immunohistochemistry experiments of human glioma tissue microarrays (TMA). Our results reveal higher WNT-5A protein levels and mRNA expression in a subgroup of gliomas (WNT-5A(high)) compared to non-malignant control brain tissue. Furthermore, we show a significant correlation between WNT-5A in the tumor and presence of major histocompatibility complex Class II-positive microglia/monocytes. In addition to enabling meters of DNA to fit within the confines of a nucleus, the structure of chromatin has functional implications for cell identity. Covalent chemical modifications to the DNA and to histones, histone variants, ATP-dependent chromatin remodelers, small noncoding RNAs and the level of chromatin compaction all contribute to chromosomal structure and to the activity or silencing of genes. These chromatin-level alterations are defined as epigenetic when they are heritable from mother to daughter cell. The great diversity of epigenomes that can arise from a single genome permits a single, totipotent cell to generate the hundreds of distinct cell types found in humans. Two recent studies in mouse and in fly have highlighted the importance of Chd1 chromatin remodelers for maintaining an open, active chromatin state. Based on evidence from fission yeast as a model system, we speculate that Chd1 remodelers are involved in the disassembly of nucleosomes at promoter regions, thus promoting active transcription and open chromatin. It is likely that these nucleosomes are specifically marked for disassembly by the histone variant H2A.Z.", "doi": "10.1016/j.yexcr.2010.02.029", "pmid": "20211173", "labels": {"Bioinformatics and Expression Analysis (BEA)": null}, "xrefs": [{"db": "pii", "key": "S0014-4827(10)00091-1"}], "notes": [], "created": "2017-05-04T15:03:04.825Z", "modified": "2017-05-30T12:38:51.227Z"}], "created": "2017-05-09T09:12:46.245Z", "modified": "2020-11-27T13:14:01.018Z"}
